The flaw is assuming Akainu hates piracy simply because it's been deemed a crime and not because he thinks piracy is evil and that the world would be better off without it. Which frankly isn't the most unreasonable position if you are someone who lives in the One Piece world, it needs to be remembered that Luffy's crew is an anomaly.
For every one crew like Luffy who help civilians, there are dozens like Kuro, Arlong, Crocodile, Kid, Caribou, Krieg, Kaido, etc. who leave a path of death and destruction where they go. Even the pirates we'd consider more harmless like Bonney
